Latent Diffusion for Computational Biology: Complete Implementation

This document provides a complete, end-to-end implementation of latent diffusion models for computational biology, including scRNA-seq generation, Perturb-seq prediction, and comprehensive evaluation.

Prerequisites: Understanding of foundations, training, and applications.

Overview

This implementation covers:

  1. scRNA-seq generation — Generate realistic single-cell profiles
  2. Perturb-seq prediction — Predict perturbation responses
  3. Multi-omics integration — Joint RNA + Protein modeling
  4. Complete training pipeline — Data loading through evaluation
  5. Baseline comparisons — scVI, scGen, CPA

Key Takeaways

Implementation

  1. Complete pipeline — Data loading → Training → Evaluation
  2. Two-stage training — VAE first, then diffusion
  3. Classifier-free guidance — Better controllability
  4. Delta-in-latent — More stable for perturbations

Performance

  1. scRNA-seq generation — Better than VAE, comparable to GAN
  2. Perturbation prediction — Competitive with scGen/CPA
  3. Efficiency — 10-100× faster than pixel-space
  4. Uncertainty — Probabilistic predictions

Best Practices

  1. Start simple — Train VAE well before diffusion
  2. Validate biologically — Not just loss metrics
  3. Compare baselines — scVI, scGen, CPA
  4. Use CFG — guidance_scale=7.5 works well
