Latent Diffusion for Computational Biology: Complete Implementation¶
This document provides a complete, end-to-end implementation of latent diffusion models for computational biology, including scRNA-seq generation, Perturb-seq prediction, and comprehensive evaluation.
Prerequisites: Understanding of foundations, training, and applications.
Overview¶
This implementation covers:
- scRNA-seq generation — Generate realistic single-cell profiles
- Perturb-seq prediction — Predict perturbation responses
- Multi-omics integration — Joint RNA + Protein modeling
- Complete training pipeline — Data loading through evaluation
- Baseline comparisons — scVI, scGen, CPA

Key Takeaways¶
Implementation¶
- Complete pipeline — Data loading → Training → Evaluation
- Two-stage training — VAE first, then diffusion
- Classifier-free guidance — Better controllability
- Delta-in-latent — More stable for perturbations
Performance¶
- scRNA-seq generation — Better than VAE, comparable to GAN
- Perturbation prediction — Competitive with scGen/CPA
- Efficiency — 10-100× faster than pixel-space
- Uncertainty — Probabilistic predictions
Best Practices¶
- Start simple — Train VAE well before diffusion
- Validate biologically — Not just loss metrics
- Compare baselines — scVI, scGen, CPA
- Use CFG — guidance_scale=7.5 works well
